Eliminate Certain Category TITLES from Home Page

On our homepage:

We’ve got 3 categories in place to help some sorting out. The “Must Read” category populates the column labeled as such on the right sidebar. The “Breaking” category populates the “Breaking” news bar at the top. The “Front Page Slider” category populates the large flexslider graphic.

I’d like to exclude those 3 category names from anywhere they might appear on the site.

For instance, scrolling down you can see that The Walking Dead Season 6 Prediction is being attributed to the “Front Page Slider” category, rather than the “Walking Dead” category for which it is also in. The Front page slider itself shows a red bar with categories, but some of those say “Must Read” or “#News” which are also not supposed to be public facing categories.

How can I hide these? If necessary, I would be willing to select the only categories that can be selected from (in other words the categories that ARE allowed to be displayed).
